I am a huge fan of reading and love going to bookstores. Junkudo is an amazing bookstore (probably even more amazing to those who can read Japanese! hehe). Just going through the aisles is an adventure to see all of the nice volumes. I think the Japanese book industry is more concerned with presentation than American companies.

Junkudo is like Barnes & Noble - a whole lot of books. The Ikebukuro location has nine floors; the top floor has a large selection of English books. In addition to the requisite oversize art books, it has a whole aisle of kids books, like Dr. Seuss, etc. One of the larger English sections I've seen in a Japanese bookstore.
